Most animations on homestarrunner.com run at 12 frames per second (FPS). However, some animations run at a higher frame rate for various reasons.

- Kick The Cheat
- strongbad_email.exe and Everything Else — The FBI warnings at the beginning of the DVDs (except for strongbad_email.exe Disc Five) have a smoother frame rate due to the constantly shifting colors.
- Teen Girl Squad Issue 10 — Done to enhance the appearance of a three-dimensional sequence.
- 500 The Cheats — To fit 500 drawings of The Cheat in the thirty-second short.
- Punkin Stencils (2007 update) — In order for the conveyor belt to move smoothly.
- SBCG4AP Advertisement — Due to the use of a 24 FPS embedded video, the animated portion was done at 24 FPS.
- Main Page 25 — Done to make the puppets move more life-like.
- Dangeresque: Puppet Squad — The original Flash pop-up caused audio and video synchronization issues on the Main Pages and TV Time Toons Menu.
- Comic Book Movie — The scene with The Cheat in 3D has higher FPS.
