The Brothers Chaps have made several references to the animated television sitcom The Simpsons, which they have cited in the past as one of their writing influences.

- Museum Sketchbook — One page of rejected Halloween costumes shows Marzipan dressed as Marge Simpson and Pom Pom dressed as Comic Book Guy.
- Strong Bad Main Page — Strong Bad's comment when "Characters" is highlighted seems to be a reference to the episode "Homerpalooza".
- Main Page 14 — The corn cob shower curtain may be a reference to the corn cob curtains in the Simpsons' kitchen.
- The House That Gave Sucky Treats — The Knight's costume refers to the Simpsons episode "$pringfield (Or, How I Learned to Stop Worrying and Love Legalized Gambling)", in which Ralph Wiggum wears the exact same thing in a pageant for the United States.
- Needlepoint — The page title is "Bless This Mess!", which is also a needlepoint picture seen in the closet of Ned Flanders, the Simpsons' neighbor next door.
- Email the facts — When Strong Bad sees the email sender's name and location, "Jess G. OH", he pronounces it as "Jess G'oh!" This is a reference to one of Homer's most famous catchphrases, "D'oh!"
- Email techno (DVD commentary) — The Brothers Chaps compare the computer room's suddenly ending carpet to the Simpsons' house.
- Weekly Fanstuff — The Weekly Fanstuff for January 19, 2006 is three sousaphone bells painted with the image of Strong Bad's head over the Tandy screen, with the caption "strong bad tubamaba". Tubamaba is a neologism from the Simpsons episode "Lisa's Sax", in which Homer Simpson uses it as a mispronunciation of the word tuba (in the same way that he originally mispronounces saxophone as saxomaphone).
- Email retirement — The graphics for the My Lappy Got Stole! Sweepstakes resemble those used in the two-part Simpsons episode "Who Shot Mr. Burns?", which, like this toon, featured silhouettes of the characters with question marks on them.
- Email lady...ing (DVD commentary) — Mike and Matt Chapman compare the scene of Strong Bad asleep near the end to a scene in The Simpsons 138th Episode Spectacular where a character voiced by Phil Hartman, Troy McClure, falls asleep while watching outtakes from the show.
- Teen Girl Squad Issue 13 — The policemen resemble police officers Eddie and Lou. The Brothers Chaps mention this in the DVD commentary.
