There are various sea creatures found in the Homestar Runner universe. Among the most prominent are fish and whales.

- Main Page 3 — A whale with harpoons in its back appears if you roll over "Games".
- Email island — The whale from Main Page 3 appears when Homestar says "Games".
- Email no loafing — One of the posters Strong Bad puts up has a picture of a whale flying through the clouds.
- Weclome Back — Strong Bad mentions a "narwhale" after his supposed sky-diving email check.
- Drive-Thru — The speaker for the oddly absent drive-thru is shaped like a whale. It is seen again in several other toons.
- Email from work — Strong Bad states that his dream job would be a "2nd 2nd Assistant Space Whale Scrubber".
- Strong Bad is a Bad Guy — Strong Bad spray painted over a poster of Marzipan, bearing the caption "Vote Whales".
- Email myths & legends — One of the graffiti drawings on the fence includes a stick figure of a girl on a bike, holding a whale above her head.
- Teen Girl Squad Issue 14 — A picture of Cheerlubber the whale is placed next to Cheerleader's in the yearbook.
- Homestar Ruiner — If the nasty option is chosen twice in conversation with Marzipan she says she "chonks" (hates) Strong Bad with the intensity of a thousand exploding whales.
- Homestar Ruiner Teen Girl Squad — So and So is eaten by Moby Dick.

- Email credit card — One of the things on "The Coolest Stuff Ever.com" is a robotic dog/shark.
- Email stunt double — During the Dangeresque film, "Strong Bad" falls into a kiddie pool with a sign on it marked "Shark Pond!"
- Email caffeine — A drawing of a "Shark-mobile" appears on a sticky note on Strong Bad's display board at the end of the email.
- Hallrunner — A shark is one of the obstacles found in the hall.
- Teen Girl Squad Issue 8 — Near the end, What's Her Face's guitar turns into a shark.
- Email keep cool — Strong Bad asks Bubs if he would like to get together a game of "sharks and minnows".
- Email the paper — Strong Bad is saved by The Paper from a sinking island surrounded by sharks.
- Email being mean — Hungry Shark answers a few emails.
- Behind The Bad Chapter 3: The Last Straw — Strong Bad claims to have a shark gun that shoots live sharks.

- Main Page 2 — The button effects include a fish jumping out of the water and an eagle catching a fish.
- Email band names — One of the band name ideas Dan provides is Invisible Robot Fish.
- Email little questions — An Easter egg shows a Swedish Flag and the Strong Badia flag exchanging meatballs for Swedish Fish.
- Email lures & jigs — While fishing with Coach Z at a pond, some fish jump into the boat as Strong Bad uses his "jig". The email also includes a game, titled "Fishing Challenge '91".
- Email personal favorites — The Grape-Nuts Robot says "Carp For Brains".
- Email anything — Homestar Runner thinks "FL", from "Dan from FL", means "Fish Lake".
- Email stunt double — Strong Bad's email intro is "Oh, I took the email to the market, and I bought it some kind of fish sauce."
- 3 Times Halloween Funjob — One of the possible treats to give to Bubs and Coach Z at The Halloween House is Swedish Fish.
- Email colonization — According to Strong Bad, "the strange man" (Bubs) probably taught him how to put fish in the ground with corn, in order to grow "some nice fishcorn bushes".
- Email lunch special — A banner on Bubs' Concession Stand reads "Super Chinese Fish Buffalo Rice—Smoothies Too!"
- Teen Girl Squad Issue 6 — In an Easter egg, Cheerleader proclaims "fish outta water!" while playing a game of Marco Polo with What's Her Face.
- Email animal — One of the animals Strong Bad imagines is a Deep Sea Fangly Fish.
- Email radio — The test sentence Strong Bad uses to demonstrate the different radio genres is "The Fish was Delish and it made Quite a Dish!". Also, the logo for "The Sturge" is a sturgeon wearing sunglasses.
- Email dreamail — Strong Bad uses a "many email fish in the email sea" metaphor, and an Easter egg shows an ASCII art picture of an e-marlin.
- Email boring (really) — One of the words in Strong Bad's list of three-letter words is "cod" and an Easter egg shows a drawing of it.
- Teen Girl Squad Issue 9 — Cheerleader's shirt reads "sell fish".
- Email myths & legends — One of Strong Badia's Seven Elemental Spirits is a "fish wearing a 'fro wig".
- Email senior prom — Strong Bad says that he ate his weight in creamed fish when he won a twenty-dollar gift certificate to the All-You-Can-Eat Old Folks' Cafeteria.
- Email keep cool — Strong Bad asks Bubs if he would like to get together a game of "sharks and minnows".
- Sketchbook — In the March 22, 2007 sketchbook, one of the designs for a possible drive-thru speaker is a fish.
- The DVD Exclusive features Strong Bad holding a fish and a guitar.
- Email from work — Homestar Runner says that his dream job would "be the guy that flies around on that big plastic goldfish, painting the clouds with an oversized novelty toothbrush!"
- Blubb-O's Commercial — During the commercial, the off camera Announcer is amazed that Blubb-O's sells an Isosceles Fish Sandwich, and wonders if anyone has ever actually ordered one.
- Baddest of the Bands — Strong Bad tricks Limozeen to dump bleach into the pond, and dead fish appear as a result.
- Homestar Runner Goes For The Gold — Strong Bad gets a fish crammed through his head during the swimming event. This is based on the museum sketchbook.
- Characters from Yonder Website — Character 5's "spice of life" is a blobfish.
