In addition to cross-dressing, characters also say and do things that suggest they are unclear about one's gender (though this is often done in apparent jest).

- Bug in Mouth Disease — Referring to himself, Strong Bad exclaims, "Can't you see Grandma's watching her stories?" when Homestar Runner distracts him during Caleb Rentpayer.
- Email senior prom — Strong Bad with no pants on is crowned the Prom Queen.
- Email isp — Homestar Runner calls Strong Bad "ma'am".
- Email road trip — Homestar mistakes Strong Bad and The Cheat for young lovers making out.
- Email looking old — Strong Sad mistakes lace-lifted Strong Bad for his "great-grandma".
- One Two, One Two — Strong Bad sings lyrics from the perspective of a woman. (e.g. "I'm a woman on the prowl...," "Look out world, I'm an independent girl...")
- Email mini-golf — The Drive-Thru Whale calls Strong Bad "ma'am", but Strong Bad interprets this as if the Whale is talking to his mother.
- Email your edge — Strong Bad and The Cheat pretend to be grandmas baking.
- Homestar Ruiner — When you talk to Strong Sad while he's in his room, Strong Sad will say, "You're not even my real mom!" to Strong Bad.
- Costume Commercial — Homestar calls Strong Bad "Mrs. Jankroe".
- Dangeresque Roomisode 1: Behind the Dangerdesque — Dangeresque pretends to be The Chief's wife, and makes the chief remark "I'M NOT FALLIN' FOR THAT CRAP AGAIN! GLADYS HAS BEEN DEAD FOR 30 YEARS!"
- On Break — One of the breaks that Bubs gives Strong Bad (that he has used already) is "maternity leave".
- Poker Night at the Inventory — Strong Bad says that, if he joined the RED team, his role would be as team mother.
- April Fools' 2014 — Homestar calls Strong Bad, "Simone".
- Strong Bad Classics! — Strong Sad, on pain-relief medicine after having his wisdom teeth removed, calls Strong Bad "Mrs. Strong Fast".

- Email 2 emails — Coach Z picks up a name tag and claims he's "Hot Girl #37".
- Email garage sale — Coach Z counts himself as a mom.
- Email senior prom — Homestar mistakes Coach Z for Strong Sad's date, "Debra".
- Date Nite — The last scene implies that Coach Z believes that Bubs is his date (hence the the fact that he acts like a housewife and wears hair curlers), while Bubs was really Marzipan's next date.
- Email rated — Strong Bad thinks Coach Z kind of looks like his mom, and Coach Z responds by asking if he should shave his legs.
- Kick-A-Ball — When confronting The Umpire, Coach Z says that he's playing women's lacrosse, and is seen wearing a pink skirt.
- Punkin Stencils — Upon carving the Stinkoman pumpkin, Homestar says that without him, people might call Coach Z, "Mrs. Grey" instead.

- Email kind of cool — Strong Bad boasts that Creepy Comb-over Strong Bad would still be "so cool, that even if you were a dude, [he'd] still call at you like you were a lady." In an Easter egg, Senor Cardgage calls Strong Bad "ma'am," and later, "Ethel".
- Email flashback — Senor Cardgage refers to Strong Bad as "Elizagerth".
- Senor Mortgage — Senor Cardgage calls the Visor Robot "Valerie".
- Senorial Day — Senor Cardgage calls Strong Bad "Ms. America".
- Email rough copy — Senor Cardgage refers to Strong Bad as "Grendolyn".
- Email rated — Senor Cardgage calls Strong Bad "Bridget".

- Teen Girl Squad Menu — In one version, The Ugly One tells the other girls "Teacher just called me 'young man'".
- Teen Girl Squad Issue 7 — The Ugly One has "boy or girl?" written next to her picture in the opening.
- Teen Girl Squad Issue 9 — Mr. Pitters wants to be a "Teen Girl".
- Teen Girl Squad Issue 11 — So and So's job at Shirt Folding Store requires her to wear a name tag labeled "Mark". Later, she is shown with stubble.

- Email 1 step ahead — In the ending where Strong Sad's hands get glued to his butt, Bubs scolds him for not being "very ladylike".
- Email kids' book — On the page with Beth, Strong Bad rewrites that with her glasses, she "looks like a dude".
- Malloween Commercial — Homestar calls Marshie "little boy or Girl".
- Email couch patch — Lil' Strong Bad mistakes Carl Lewis for a girl and writes graffiti on the couch proclaiming that "shes hot".
- Under Construction — Stinkoman refers to 1-Up and Pan Pan as "ladies".
- Homestar Presents: Presents — Coach Z confuses his father for his mother. Later, Homestar calls Marzipan "Marzi-man".
- Marzipan's Answering Machine Version 12.2 — Strong Bad calls Marzipan "the go-to guy, or gal" for joining a Goatface Club. He says it would be hard to tell which because of her goatface.
- Email high school — According to Strong Bad's "extremely unphotographic memory", during "middle school", Homestar Runner behaved and dressed up as a nanny.
- Summer Short Shorts — Strong Bad and Strong Mad refer to The Cheat as if he is Strong Mad's girlfriend.
