The "Wear a Bikini!" sign is a question in the Homestar Quiz game.
The white whale is almost certainly a reference to Moby-Dick.

Both of Homestar's eyes are behind one lens.
This and Main Page 2 are the only two main pages to have just "Homestar Runner" as the page title.
On "Toons", the boat pauses for a moment just before its horn toots.
